The X-Files' episode order is getting a bit of a shakeup.
'The X-Files' 2016: Who Holds Mulder's 'Salvation' In The Finale? 'My Struggle Part 2' Summary
Avid fans quickly noticed something was amiss when "Founders Mutation" aired in place of "Home Again," and as it turns out, all but one of the monster-of-the-week episodes were shuffled around. Rearranging storylines from the order in which they were shot is a bad habit of Fox's (think Firefly and Almost Human), but in the case of The X-Files, the scheduling worked out.
"Because we have a story arc that runs through the middle of the series...we were concerned that, coming right off a mythology episode [and] going right into a standalone episode, people would say, 'What's happened?'" series creator Chris Carter told TV Insider. "So, it actually worked out. It served Episode 2 better to replace it with 5. It created a better continuity."

Other than having to cut a few lines out of the finale, the episodes emerged from the changes unscathed.
The new episode order is as follows:
Episode 5 ("Founders Mutation") aired as episode 2
Episode 3 ("Mulder and Scully Meet the Were-Monster) stayed as episode 3
Episode 2 ("Home Again") will air as episode 4
Episode 4 ("Babylon") will air as episode 5
